can you get them built into your yak or do you have to go and buy a whole new kayak?

Welcome to the site.
To my knowledge there's only two brands of kayak that come with peddles. Also to my knowledge, you can't fit any other brand of kayak retrospectively with a peddle drive system, well not easily anyway. It would be a major job to cut out the hull to fit the drive system and it would be very difficult to seal the hole to prevent water seeping into the hull.
It would be far easier to sell your existing yak and buy yourself either a Hobie or a Native Watercraft yak with the peddle system already installed.

As said above it would be a monumental mod to fit a pedal system and even then you would severly weaken your existing yak. Fitting a rudder system would be the easier of the two mods and would make your yak a little more user friendly for fishing.
I suggest you keep the one you have for the missus or kids and get another one for yourself. You can't really go wrong with any Hobie model out there, its just a matter of finding the one thats right for YOU.
I've never tried a Native craft but have read they are pretty good.
When your ready, go to a demo day and try them all out.
